The new side by side display makes better use of the available space on a Honeycomb tablet and allows for a more natural use of the Simulator. After all, on the real device you could see the printout and the display at the same time.
There is also a minor change to the way the Progs are stored: On Android 2.3 and higher the default storage directory has been changed to /mnt/sdcard/Android/data/net.sourceforge.uiq3.fx602p/files. This is the suggested place to keep application data.
The is however no need to move the data as the actual storage directory is still saved in the set-up and can be changed by the user himself. In fact, you should not notice any difference as the set-up is not deleted on update.
